Normally for a generation to appear it takes more than 3 years, that's probably what would take the two Smash titles to be developed, and there wouldn't be enough time to add any character from the new generation you speak of.
Besides, people are also wanting for remakes of the Ruby and Sapphire versions, they can probably do those before the new gen.
As for a Pokémon Trainer, I prefer the idea of the characters being starters only, but yes, it would be great that they were from different regions.
I simply think Gen 6 will be out around SSB4 unless Namco speeds it up. The game probably won't be out for another 4 years and we're already 2 into Gen 5. It'll be done by then.
And yes, NORMALLY, it takes like 3-4 years or so for a generation, but Gen 5's been ignoring that stuff so far. Anime's done with the region, Japan will have 3 of the 4 Mythical/DLC Pokemon already, and we're already getting the 3rd game in the set (or 3rd/4th). Gen 5 is going faster than previous gens.
Having said that, if they DO make 3rd gen remakes, those are possible to take the spotlight. People may finally get Blaziken after wanting him in Brawl.
But I'm curious if they will, since most of the 3rd gen legendaries are now available in Black 2/White 2 as well as HeartGold/SoulSilver. But Nintendo/GAMEFREAK never turn down a money opportunity, so it's totally possible.
As for "not enough time", that's not actually true.
For example, Roy was in Melee, and Fire Emblem 6 was not out in Japan until March 2002 (and Melee came out in 2001). He'd been in/planned for a while. Pokemon is notorious for revealing non-legendary/humanoid/legendary Pokemon ahead of generations. If there was some character for the next gen/set of games they wanted to promote, Nintendo would put him in the game ahead of time. Just like how Munchlax and Bonsly are in Pokemon XD.
As for starters, I agree. But I wouldn't want them to start getting to the point of clones. So they'd have to switch up the order. So like Torchic/Grovyle/Swampert or something so it wasn't the same Stage/Type order.
