I'd guess that they didn't want to bring back any stages that would require additional work beyond simply importing.
They didn't bring back Hyrule Castle, for example, because they'd have to make individual animations for each character getting spun around and thrown by the tornadoes.

Those stages (along Sector Z and Dream Land) are the ones I used to play the most.
And additionally, wasn‘t Melee Mushroom Kingdom originally supposed to be like its 64 counterpart? (with usable Warp Pipes)
Still my top favorite N64 game.
This game had the highest stage standards of all the smash bros. games IMO.
Also, the items, combos, and techniques in this game ARE THE BOMB!!!
I'm still surprised that in Melee and in Brawl, the one stage people wanted to return from the original (Hyrule Castle) didn't.

But I don't remember any crazy animations in the 64 one (then again, I can't even remember being in the tornado that often).
They could've just had a falling back pose. :\

Well, Brawl had none of SSB's stages, just Melee's.

^^^ Yeah, but it got changed (and turned into a quite frankly terrible stage).
Also, I'll take Smash 64 over (an unmodded) Brawl any day!~
